Do not know RPM --

But *.deb and *.tbz2 handlers put in the passwd comment field something
like: 'Add by [RPM | DEB | WhatEver] (of package)' 

Any sort of distinctive marking in the comment field should do the
trick of figuring out what trashed your password file.
